Simplest correction will be if the side measurements are equal, and the top and bottom measurements differ a bit. If the top clearance is tighter than the bottom clearance, then the front of the engine has to come down a bit. The math is just a ratio thing, involving the size of the coupling and the distance between you engine mounts.

Sea chest

All sea cocks , except the air conditioning sea cock, come out of the top cover of the sea chest. Each has a PVC pipe that extends from the top of the chest to the bottom of the chest, almost touching the bottom. The a/c sea cock comes off the side of the chest. The water line is about 6 below the top of the chest.

I did this too; used 2x4 for legs and frames, 2 glued layers of particle board for top, 4'x8'. Use lots of construction adhesive. For top shelving, I got the put-together 18 in. deep storage shelving.

But other that running z against to top stops and hammering on the top for a while, I don't see where it calibrates the z range. XY home apparently senses motor current to detect just touching the left and rear stops. Not even hard enough to obviously hear it hit.
